I don't think it feels incredibly wrong, to be fair. Love stories where one side killed the other's friends/family/etc are not uncommon tropes, if said killer didn't do it out of genuine malice but circumstances (in this case, being adopted by silco and tasked with protecting his stuff).
As far as their characters, Ekko is someone who strives to help people and do good, and bashes himself for giving up on Zaun and Jinx, so I can see him reconnect with her and develop feelings again. With Jinx, we know she is a caring person that suffers from deep trauma and crushing fear of abandonment and desire to be liked; if Ekko were to stay close to her, she too could develop feelings.
I don't think either has them for each other, however, not by the end of arcane. Ekko's approach to Jinx in 109 is purely that of an old childhood friend, and the body painting indicates nothing deeper than that, it's just the kind of stuff Jinx would do as a childish doodler

Conflict poor-rich exists, but it's so basic and flat that's unreal. It looks like the writers didn't even care about the conflict at all
